WinSCP stores all your FTP login passwords at following Registry location
HKEY_CURRENT_USER\Software\Martin Prikryl\Winscp 2\sessions
Below this Registry location, separate registry key is created for each FTP server configuration.
Here is the sample of exported Registry entry for one of FTP server configuration,

Here “HostName”, “UserName” & “Password” registry values refers to FTP server, username & encrypted password respectively.
WinSCP uses proprietary encoding algorithm to encrypt the FTP password using magic char (0xA3).
